If you play the Grunfeld never ever exchange on c3 if you're not forced to.

If you find Na4 annoying why not reply Nf6 (eg Nc3 Nd5 and you're back in the main line)? That should annoy the hell out of your opponent.

Rowson discusses this line in his book on the Grunfeld (one of the best opening books imho)

If nothing else works, a total pig-headed unwillingness to look facts in the face will see us through.

Or how about 1.d4 Nf6 2.c4 g6 3.Nc3 d5 4.Nf3 Bg7 5.cd Nxd5 6.Na4!?  Either way, you have to deal with the annoying "knight on the edge."

Can't White just play 5.Na4!? instead?  Why does he need to play 5. Nf3 first?

I think that the variation 1.d4 Nf6 2.4 g6 3.N3 d5 4.xd Nxd5 5.Nf3 Bg7 6.Na4 !? is interesting for white, so what do you think for black about : 5.Nf3 NxN3 6.bxN3 Bg7 trying to reach a "normal" Grunfeld ?
